So he changed his name from James Howlett to James Logan and Logan was obviously put on his tags because it was his last name. When he wakes up after being shot by Stryker and reads his dogtags, Wolverine and Logan are written there, so he just goes by the name Logan as his first name, which was actually his surname. “Logan” was on his dogtags because his real father was called Thomas Logan.

So he changed his name from James Howlett to James Logan and Logan was obviously put on his tags because it was his last name.
